I'm confused on how this is 'possed to work. Let's say, SCOTUS actually acts and rules, in favor of the case...does that immediately put Trump back in? If so, how? If he's indicted, how does the become President? Who is President, if anyone? Military?? I'm so lost on all of this.
Hard to say. If you go by OSavin, Military may say the 2020 election was rigged but they needed to allow Biden into office to continue a silent war footing, but they kept Trump as COC. So maybe Trump remains COC while new elections are held.

That would have been my thoughts too, but who knows.
You don't need an administrative President when there's no Congress to Administer over. Military would have some sort of continuity of Gov plan in place.
I am sure they have a plan in place until they restore. The law of War manual as I understand it requires the military to get back to civilians leaders in charge as soon as possible.
