I believe JFK Sr. and Jackie are still alive and that the Cabal knew it as well, but just didn't know exactly where they were being hidden. If the DS killed JFK Jr., maybe that would have brought out JFK Sr. and Jackie and the DS could take them out as well. It's all about the bloodlines.
